One work around if you just need a link to an external application (and not another slide) is to have that application running already in the background. This works well if you are running true dual screen with a PowerBook, but doesn't work so well if you use Video Mirroring with an iBook. This allows you to have say, a web browser window, or a quicktime movie, already waiting on screen 2, behind your presentation.
